Borra stepped back last season following the decline of his health.
He also famously worked with seven-time F1 champion Michael Schumacher, assisting the German legend after he broke his leg at the 1999 British Grand Prix.
Alonso posted a heartfelt tribute on Instagram.
“I’ll miss you, Fabri. Every day,” Alonso wrote.
“Thank you for teaching me so much and making me a better person and athlete.
“My whole career with you has been the greatest good fortune I could have. ❤️
“Rest in peace, brother.❤️”
As well as working with Alonso and Schumacher, the Italian also spent time with other sportspeople, including MotoGP rider Andrea Dovizioso and cyclist Marco Pantani.
Tributes quickly came pouring in for the much-loved figure.
“We’re deeply saddened by the passing of Fabrizio Borra, a trusted figure by Fernando’s side for many years. Our thoughts are with his family, friends and all who knew him,” Aston Martin wrote on Twitter.
“Rest in peace Fabrizio “Fabri” Borra. Fernando’s physio/trainer from the very beginning. We will miss him,” one fan said.
“Our heartfelt condolences go out to his family, friends, and all those whose lives he touched throughout his remarkable career,” another fan said.
